Muneer who had a reward of Rs 2 lakh on his head was in Noida for the last three days.
The main accused in the NIA official Mohammad Tanzeel Ahmed's murder was arrested by the special task force (STF) of the Uttar Pradesh police on Tuesday in Noida.
The accused, Muneer was arrested along with two associates and a 9mm pistol was also recovered from them.
Other accused in the high-profile murder were arrested soon after the killing.

Ahmed, 49, was shot two dozen times on April 13 when he was returning from a family wedding in Budayun.
Ahmed's wife had succumbed to gunshot injuries later at a Delhi hospital.
